I see them as having their own agenda. After all, the guys were gone for a few million years, I think perhaps the gals might have quite reasonably assumed they weren't coming back - so they started their own plans for Cybertron.
Which they then, annoyingly, had to be quite covert about when the blokes showed up, partly so they wouldn't have their ideas squashed and partly not to damage the guys' egos. So they let the guys go on knocking hell out of the Cons on Earth whilst they sought more diplomatic solutions.
